I have mine in a vertical rack going from the floor to the ceiling.
I'm thinking about taking out my box sets and storing them on my desk (Alien Quadrilogy especially) because they are taking up too much room.

Uhmmnn. I store them in their cases.
Leaving them on the shelf outside the cases may cause damage and result in having to buy them again! Can't think about doing that - when you have over 500+, it can get expensive!

Right now they're randomly thrown on a shelf by my TV.
When I go back to school, they'll be neatly organized on a shelf in my room.
